How do I reconcile Shopify Payments payouts and Amazon settlements to my bank account?

The payout is not the orders. The settlement is not the orders. Cash hits the bank as a net transfer. Your job is to land that net on a clearing account that already holds the gross, the refunds, and the fees, then match the deposit.
Reconciling Shopify payouts
Shopify: payments, refunds, and fees should post per order (or per payout batch) into a Shopify clearing GL. When Shopify withdraws, that clearing should already equal the payout. The bank line is a transfer off the clearing, not a new pile of sales. A deposits-in-transit account makes the two-step automatch: debit DIT and credit Shopify on the withdrawal, then debit Bank and credit DIT when the deposit lands. Multi-currency and gateway-level mapping are the usual failure points. Shopify Payments, Shop Pay, and PayPal are different gateways. One clearing account for all of them will never zero.
Reconciling Amazon settlements
Amazon: reconcile at the settlement, not the order. Amazon pays on a settlement cycle, not when the customer clicks buy. Reserved funds, FBA fees, advertising, reimbursements, and withheld tax are settlement noise, not extra revenue. The gateway clearing account is the health metric. A balance that drifts (thousands unpaid, hundreds of pending lines) means unmatched receipts, refunds, or a fee account you never mapped. A posting-model change (settlement journal yesterday, order-level payments plus FBA fees today) will break automatch until you remap. Growing clearing is a leading indicator. Do not wait for month end.
Why summary journals mislead
A2X-class tools summarize each Shopify payout or Amazon settlement into one journal in QuickBooks or Xero that is supposed to match the bank deposit. That can close the bank rec and still be wrong on the P&L. If you also booked Shopify or Amazon sales on shipment, the summary sales line double-counts. If you did not book sales on shipment, the summary books cash as revenue on payout date. Cash is not revenue. Gift cards, pre-orders, and prepaid boxes sitting in that payout are still contract liability. This recon proves cash. It does not recognize the performance obligation.
Isolate each recon on its own track: Shopify payout, Amazon settlement, Stripe or PayPal fees, the DIT account. One broken settlement should not stall the whole close. Daily or weekly, the clearing and DIT balances should be near zero. Unmatched bank lines are a queue, not a judgement item. Month-end is for the leftover FX residual and the "why is this still open" conversation.
Common reconciliation mistakes
Do not book the bank deposit as sales. Do not expense Shopify fees from the payout and also from the order. Do not treat an Amazon reimbursement as a new order. Per-order COGS still breaks if inventory lives in another system; this recon only proves cash. Tie the payout to the bank, then tie inventory valuation to the GL on a different checklist. Unmapped fee accounts silently fail. Fix the map once. A holding account that stays open per order is a process smell: you are reconciling checkouts, not payouts.
